In the original timeline of VII, Shin-Ra was a military weapons developer until a few years before VII started when they discovered Mako. Hence Heidegger and Scarlet being there, cause god knows an energy company still needs to be developing weapons and funding their own private army, while supplying good clean energy to every household on Gaia :rolleyes2

They were still in the process of converting (wrong word, but who knew their army would still be useful) over to a more legitimate business during the time frame of the original VII timeline. Its not surprising they would still have their top scientist from the Super Soldier projects there, especially when they discover their original military experiment could lead them to greater fortunes by coincidence.
