People usually give me hell for preferring Suiko3 over 2, but it's all crazay in their heads.
That's a great one, not enough people have played it.
But for me, it's either Chrono Trigger or Golden Sun (and the Lost Age. Really, I just think of them as one game).

^ Nice! Golden Sun is an amazing game (II as well) and I haven't seen enough of Chrono Trigger in here.
For me I'd say the two aforementioned, Parasite Eve, Legend of Dragoon, Star Ocean series, and Zelda. There are a lot more, but that would take a lot of space.

Persona 4!!!!! Despite the battle system being kinda flawed, the story was AMAZING!!!
