I think it'd be better to give you a trophy if you beat Emerald without having Underwater Materia equipped? In exchange, probably set the timer to 10.00 or something like that.

There are two Emerald WEAPON trophies. One of them is the one you want to exist.

What's the difference?

It's the trophy/achievement in some games. You get a trophy for the final boss and one for finishing the game itself. Darksiders for example has such trophies.

I think it would be better if you could get all ingame trophies in one go (except for the 'complete in normal/hard mode')

I don't. And if you are okay with a normal and a hard mode trophy you have to finish the story at least twice so it is the same.

Uh... doesn't this require you to beat the WEAPONS...? And beating them gives gold trophies...?

No. For the Kalm Traveller you need to give him 3 items. The trophies are connected, but not the same.
