Is it the Fort Condor battles? You have to do them in a particular order and they need your help to win.
There is no way it is the Fort Condor battles, as they are awesome. Plus, I think only one is mandatory.
I'm going to guess learning Chocobuckle. I assume "independent" is a reference to independent materia, though I'm not sure how that fits.
