Being able to save your game is way more helpful than a stupid chocobo ride.
We managed just fine for eight games before the moogles monopolized the saving and mail industries. And I didn't have to watch a stupid cut-scene every time I want to save.

Moogle's because Mog has some mad skills on the dance floor and picks up all the ladies.
Not to mention they got decidedly cooler in FFXII. Montblanc is a pretty cool guy.
Moogles, cause why would I want to waste valuable grinding time riding a giant chicken? I've never really cared for chocobos and I pretty much never used them outside of the story forcing me and sidequest/mini-game fluff. Mog on the other hand is one of my favorite party members and I enjoy dabbling with a Moogle centric party in the TA franchise. Not to mention how awesome it was to get turned into a moogle in Secret of Mana, or get saved by the small army of moogles in VI, or screw with the WM Moogle save point by summoning him over and over until he started threatening you in IX. Hell this is still the funniest Easter Egg in Dissidia for me.

Chocobos! The racing and hot&cold minigames were possibly the most entertaining minigames in the series. Mognet on the other hand felt like a waste of time and you had to talk to every single mog you ever met...

If it were between the FFXII chocobos and moogles, then it would get a little harder to decide. Moogles were a main race, equal to humans, bangaa, viera, and seeqs. And The Craftsmoogles Guild, while fairly unorganized, was pretty damn cool, not to mention helpful in getting to fight the Hell Wyrm* and providing good filler in between the main pieces of the story. Also, there were hostile chocobos in XII, which makes it harder to vie for them. But chocobos and moogles from any other FF are a clear decision in favor of the chocobos, which means overall the chocobos still win.
*Not putting spoiler tags on a game that's over five years old.
