I've been noticing how the main story and the other side stories end in the middle,during their game play. Is there a way to stick all the finished game saved info together,and complete the whole game?
Once you beat all the stories you get the final chapter (that is if you're playing the PSP version - I guess you have to download it on the WiiWare seperately), you get to choose which save files to use for which character and they all get imported there. I recommend you grind the characters on all the seperate save files to the level cap, though, and try to beat their bonus dungeons as well. You can do that even after you save it as clear data.
Think of it as the part of Final Fantasy VI where your party splits up and you have to guide all three of them to Narshe to protect the esper, and once you get there, your party all joins together again. It's like that with more "Choose a scenario" branches. The final chapter brings your whole party together and you can use all of your characters.
I've always considered the extra dungeons just to be some optional stuff to do while waiting for more episodes to be released. They're not really necessary, but go ahead and play them if you want.
Keep in mind that Final Fantasy IV: The After Years effectively lacks a middle game scenario. You start out at the beginning with separate parties in all chapters, with the exception of The Lunarians, and bring them to about level 40 or level 50. There is only one chapter besides the individual character chapters that does not take place in the final dungeon.
