When the stories are good, they're really, really, damn good.
Chocobos, but music is a close second.
The music and the crazy physics. If I had to choose one I would choose the music. Uematsu is great at creating memorable songs.
When the world/story/characters are immersing. And the music.
I used to love the magic elements, and casting all the pretty spells, and summoning!
As I got a bit older, I'd have to agree on the music. But damn, the magic and summons are pretty.
Worlds, Summons, multiple vehicles, limit breaks, FMVs and visuals.
The character art design. It's either GORGEOUS or so god-awful you can laugh.

My favorite part has always been micro-managing my characters. Games with job systems (III, V, X-2, Tactics-series) and the games where your characters are essentially blank slates at the beginning (II, VIII, XII) are my favorites for that, and I've probably played these more than the others. There is just a lot to come back to for a second and third run through the game.
Also, the stories are hit and miss sometimes. But if it has a good story (like IV and VI) I will always come back for more.
The adventure, maaan.

From most the least (Though least is still pretty fantanstic)
1) The adventure and story. When it's good, by Jove it's incredible.
2) Music. This I was tempted to put first.
3) Characterisation. From the modelling to the behaviour of the characters.
4) Side-quests. "Quick, we must get to Oerba before our brands turn!" "Nah, lets do some missions"
5) Immersion. Linked to adventure, just the feeling of being at home in the world.
But finally, one thing that cannot be placed on any lists is the fans. I.E, you guys. You are easily my favourite thing about Final Fantasy!
The romance, specifically between Zell and hot dogs.
Job systems!
The Black Mages did pretty good covers of some of the songs. Assuming you like a little bit of rock.
