I'd say you're not giving enough credit to the story, which is really where this game shines. It's an interesting take on the morality debate of keeping Pokemon in Pokeballs, with interesting characters with complex motivations. It goes leaps and bound beyond the typical Pokemon "get 8 badges > beat evil team > beat evil champion > oh, and there was some legendary on the way or something".
