I think the correct question is why is the angry Carbuncle in the happy FF game while the cutesy Carbuncle is all the doom and gloom titles...
On topic, I would say that Ex-Death left Gilgamesh in charge and he probably forgot to feed him one too many times.

Carbuncle was such a pain to fight first time around. Why couldn't I just draw it from an Ignion instead?
This is the first appearance of Carbuncle in the Final Fantasy series, right? Maybe the designers of this title were still unsure of how to portray it. The medical definition of a carbuncle is not a pleasant thing.
