It shouldn't have too much effect unless we're dealing with high level recruits I would think. In the very beginning of the game, the levels of the class should be so low that their starting class would not matter too much, cause you'll have plenty of time and levels to craft them into what you need.

It really shouldn't matter too much. Granted if you simply want to stick to a Paladin/Hunter combo only then you might want to just recruit the one class and transfer him over when you want to but I often feel that getting a mix of classes tend to create more well rounded characters so I wouldn't be afraid to have the character for example, level as a Ninja or Fighter a bit just to take advantage of their strength and Speed bonuses.

Thirdly: Since a character can use the abilities of 2 jobs: Is it recommended to fully train the first job (in the aforementioned example that would be learning all paladin skills) and then moving on to learning all hunter skills or should I switch the jobs all the time?
Chances are the game won't let you, since you're kind of at the mercy of getting gear that teaches abilities in the game, chances are you won't have the ability to teach them every skill until late in the game, so its fine if you want to play around with switching job classes.

And lastly: Seeing as you start with 6 clan members is it more useful to simply play with those or should I switch to other clan members I recruited later? I think the latter gives me a disadvantage, because the first 6 clan members naturally have the chance to gather the most EXP in the game?
This is up to you and what your long term plans are. If you want your final party to be very specific builds, then it might be best to just stick with the main unit though it is wise to pick up new recruits because if you want to complete all 300 missions, you'll have to send your high level characters out on missions eventually so its wise to have a secondary "backup" team to fill the slot when you need your main forces to go on missions. Whether you build this backup team as good as the first really depends on you, some people like building a strong secondary team while others simply build them good enough to win fights and basically use them as stand-ins to get 100% completion.
