So good Glee stole it without permission and changed next to nothing.

This isn't necessarily a cover but the entire CD is made after the 1994 album illMATIC by nas and this song is awesome.
Elzhi - It Ain't Hard To Tell - YouTube
"Running Up That Hill" by Kate Bush is one of the best pop songs ever written. Period.
- actually, Kate Bush's cover of Elton John's "Rocket Man" is pretty great too. And Cat Power is notoriously good at covering songs. "The Covers Record" and "Jukebox" are both wonderful records consisting of just covers.

For the longest time I didn't even know this was a cover.
Nine Inch Nails - Dead Souls (Joy Division cover)
Wasn't this Radiohead?Sarah Slean - Climbing Up The Walls (Pink Floyd cover)
"Dead Souls" is a pretty great cover, yeah.
Franz Ferdinand - Call Me (BLondie)
Johnny Cash - Hurt (N.I.N.)
Cake - I will Survive (Aretha Franklin)
Anything Richard Cheese.
I don't know if I have a favorite cover, but I've been really enjoying Postmodern Jukebox's 20s-50s-ish covers of current pop songs.
Here's Thrift Shop:
Walk Off The Earth's other covers are good too.
I got this post on my phone and went aaaaah The Crow! So glad someone else loves this song! I also did not know it was a Joy Division cover.
Along the same lines of The Crow, I don't find this cover of Cry Little Sister from The Lost Boys too terrible. The video is atrocious, though and watching it makes the song terrible and hilarious, but I kindof like the electric guitar/rock twist on it. Of course, the original is best.
