2 has better balanced mechanics, and pretty well refines what the series started out being. Also better as a novelty considering the better exclusives. But as far as that goes, I think most people prefer the GameCube version, due to Link. Where as 3 has a loads more content, including a couple well crafted one-player modes, and quite an extensive character creation with lots of easter eggs and stuff. So it depends on if you want your mechanics to be rock solid, or you want loads of content. Now if only they mixed the two..
