Morrowind Tribunal temple quests are pretty good. Especially the one at the beginning where you have to make the pilgrimages to all the shrines. Literally have to go all over the entire world map and it's great.
Diablo III has this sidequest called ignore the story and murder everything a lot and I really enjoy it.

I'd count the world map version of Chocobo Hot & Cold as a sidequest as it leads to places such as Chocobo's Paradise, Ozma, and Mognet Central.
For me I can't really remember any outside of the FF games so I'd pick Chocobo Hot & Cold, the Olympus Coliseum in Kingdom Hearts, the Kingdom Hearts II coliseum was less memorable, Mark Hunts in FFXII, and the Monster Arena in Dragon Quest VIII.
