I'll have to go with Sephiroth. Kefka is a big contender, but he irritates me so much that Sephiroth edges him out in the end.

At least Sephiroth doesn't have an irritating laugh.

It is quite amazing how the goddess that we chased for the whole game turned out to be a half naked winged woman with a snake like lower body. Not what I am expecting from a goddess though.

Fou-lu comes to mind. I always appreciated how he starts out as a respectably good character with good intentions, but through dogged pursuit and torment ends up the ultimate villain. I especially appreciate the crap that he goes through, that hex in particular, makes the change fully understandable and less of an instant swap to meet an end. I may be able to think of someone I like more if I really try, but he was the first one I thought of, which probably means something.
