Does Tactics count as a spin-off? If so, that's my pick, if not, then . . . Final Fantasy Adventure, I guess.
FF7: Crisis Core
And I liked Dirge of Cerberus too, not sure why it receives as much criticism as it does.
I did really enjoy Dirge, honestly. Great music and story, decent enough gameplay. And I enjoyed Theatrhythm and Dissidia (original and 012), but those got very repetitive and bland. So it's pretty close between DoC and Crisis Core.
I wish they were release a new FPS in the vein of DoC. DoC had a lot of issues irking a lot of fans who saw it as just an excuse to exploit the property, but it had good qualities too. Releasing a sequel or perhaps a FPS spin-off of another main title while highlighting those good qualities and downplaying or straight-up ridding us of the poor and outright horrible qualities could be most excellent.
That aside, I also enjoyed Crisis Core, but my favorite despite its own faults has got to be Dissidia. I haven't been able to play 012 and I think it would be great if they released it as a console game.

Crystal Chronicles. Best played with friends, but single player wasn't half bad either.
Crisis Core, the Dissidia series and Tactics Advance. I probably would have never owned a portable console without them.
Secret of Mana and Seiken Densetsu 3. (The first game in the series was a spinoff of the Final Fantasy series so they should count).
As of now, it's Chocobo Racing. It's a very fun game (with it's limitations I know), and it's real nostalgia trip for FF fans, as it alludes to FF in general, and kind of looks like something FF fans put together for fun.
