Mine was Super Mario RPG! It was also the first RPG I ever played (for more than about five minutes, anyway).

I believe it was FFI. I say it like that because there were a ton of random PC/Apple games I played in computer lab that could've been made by Square.
Final Fantasy VII. My brother rented it from Blockbuster and I watched him play before dabbling in it myself. I didn't know what Final Fantasy, RPGs, or Square Soft was until I played that game.
It was either Super Mario RPG, Ogre Battle: March of the Black Queen, or Chrono Trigger.
I'm a bit fuzzy over which one came first.
Final Fantasy IV.
I believe it was Final Fantasy VI (or III, on the SNES). Chrono Trigger and Super Mario RPG likely followed soon after. When I was a kid I rented games a lot more, and owned fewer.
Pretty sure it was FF1.
Final fantasy legend for gameboy. I only got it because I lost my other gameboy game (teenage mutant ninja turtles). Changed my life forever.

I should have added FF IV was my first, those were my first non-square or enix games.
Wait. I may have played Dragon Warrior before I played FFIV. I honestly can't remember.
Depends on how you look at the company.
If we are going to start from when Squaresoft and Enix were separate, then my first was the original Final Fantasy.
If we are going to look at the entire Squaresoft and Enix library because of the Square-Enix merger, then my first was the original Dragon Quest.
