Yuna. I have the most in common with her than any other Final Fantasy character.
Cloud. He is the first FF main character who cross dress, womanize and visit a brothel.
Not to mention a BIG SWORD.
Who else but Squall? Great clothing and natural leader, but not the kind to go all IN YOUR FACE unless absolutely necessary. Plus Gunblade.

Main character meaning the one main character you control most of the game? Squall followed closely by Zidane
If we get in to more broad range than it would be Vivi
I'd say Zidane. I really love his evolution throughout the game.

I've got to go with Squall.
Terra, no contest. I never identified with any other protagonist as much as with her.
