Capcom made a butt load of great games for the NES. What were some of your favorites?
I was always partial towards the Disney ones. I loved Ducktales, Chip & Dale's Rescue Rangers in particular. I was also a big fan of Darkwing Duck.

Ace Attorney is pretty great! I sometimes forget this is a Capcom labelled game.

On SNES Street Fighter II Turbo & Goof Troop were pretty awesome, as well as the Mickey Mouse game.
For the original question: Mega Man 2, of course.
Other great Capcom games for Nintendo consoles include all the Zelda games they did.

On the NES...
On the SNES I'd have to go with Street Fighter Alpha 2 that I really wanted but never found (very limited release here). I own(ed? I have to check if it's in the box I got back last month) SF2 though and it's one game I played a lot, especially since it was my first snes game (I got the SF2 bundle).
And then there is Death
The bad thing is I can't think of a single Capcom game for the NES since I never played Mega Man 2. So I'll go the Shauna route and say Phoenix Wright for the DS, Resident Evil Remake for the GameCube, Mega Man X for the SNES, and the Game Boy Color Zelda Oracle games they developed.
