Spiderman 2 for the PS2 is my favorite. They nailed the web-swinging mechanics and the combat was really fun. The only Spiderman game I played that actually made me feel like Spiderman.
The Arkham games are also great, but I found myself bored of them after awhile. And I really don't like how pretty much every recent action game post-Arkham tried to copy the free-flow battle and counter-attack system.
I'm partial to the Spider-Man games, myself. Probably because he's my favorite hero. Mainly, the games on PlayStation and the ones based off the movies. I agree with the web-swinging in Spider-Man 2. I had fun just flying around New York City helping people. Ultimate Spider-Man (the one where you play as Venom too) took from that mechanic as well.
I liked Arkham Asylum, but Origins could have been better. I got bored zip-lining across the city after a while. I also really like X-Men Legends, and the 2003 Hulk game. The movie was bad, but the game was fun. Mainly because it stopped following the movie after the first level.
Arkham Asylum and Arkham City. They had Paul Dini write the stories and just a lot of love put into it. Arkham Knight is going to be incredible.
The Arkham series, no question. I didn't play Origins, but it wasn't made by the same team as Asylum and City. That team is making Arkham Knight and it should be excellent.

I watched a friend play Arkham Asylum, and I haven't had any exposure to the others. I don't think I'll ever play any of them myself. So saying that sounds like a cheat
But it just dawned on me that The Walking Dead is a comic. That was a pretty good game. The Wolf Among Us is probably pretty good too, but I haven't tried that one. Not really adaptations of a "hero" so much as a good adaptation of a world
I haven't enjoyed too many comic games though. The typical superhero things just don't do it for me, and too many of them fall into the "bad license games" category
That one Wolverine game (not so) based off the movie was pretty stellar, mostly because they pretty much ignored the movie and made their own crazy God of War style game
Arkham Asylum. Easily the best Batman game, let alone superhero game.
I enjoy X-Men games when I play them, though. I think there was one in particular around the Megadrive (Genesis) era that was great fun.

This was one of six Sega games I played all the time as a kid.
Arkham Asylum is pretty great from the bit I've played. I really like the old NES Batman though.
