This is kind of a cop out, but pretty much everything outside the game shows Terra as blonde, so maybe in canon she is supposed to be (though why they made her hair green in the game, I don't know). Another thing is maybe they wanted the character to stand out, so they made her hair green.

Terra's hair is green. Just like Lenna and Faris have pink and purple hair. Blonde is just something special in Asia. Even Lightning was drawn blonde by Yoshitaka Amano. Granted, Terra was at first supposed to be blonde but that is as irrelevant as Sephiroth originally being Aerith's first boyfriend. Yes, they wanted her to stand out and as it was changed they probably never wrote something additíonally in their script. Not that uncommon hair is something new in fantasy.
