I named Shadow Ryu. That's a much better name than Shadow.

I called Cid "F&^% YOU" or something like that
There is a point early in disc three where Cloud Addresses Barrett and Cid by name. So I get "Mr. T. F&%^ YOU!"
The friend who introduced me to Final Fantasy IV was naming characters after all his friends and Sabin was named after me. Ever since I've always been fond of that character. I've done things of that nature before but nothing more. I don't think I could enjoy a game if I did that personally. But I am amused watching others do it
I named Aeris 'Bumface' in my more recent FFVII runs. Not that she has a face like a bum - I just don't like her much. xD I like her in Crisis Core though. Ah well.
Beyond that, no silly names. A few references here and there.

I do this sometimes, but can't think of anything too funny.
I did watch part of a Let's Play FVIII years ago where the person named Rinoa "A Whore" and Angelo "Anal".
While also being incredibly mature, it also served to rename the different limit breaks to things like "Anal Strike", "Anal Search", and "Anal Cannon".
I laughed. I laughed really hard.
That either was, or was inspired by, Spoony and his riff on FF8 in general which is like 2.5 hours of rage at the game in half hour videos. And was one of the things that originally got me into his videos in the first place :3 But someone may have been inspired to use it in a real lets play, instead of the rage review Spoony was doing
I generally give strange names to things more often than funny ones, like calling my character Bucket in Pokemon Pearl and Socks in White. I did name a Chansey 'Babyslayer' once though, and 'Doofass' has been a running name for my Bidoofs for a while.
I like to name Zelda's Toon Link incarnations "Raisin." It just seems to fit.
In Twilight Princess, I once named Epona "Dinner." That's just so I could read "Hey Link! Where's Dinner?" "Go get Dinner!" Sadly, the only time the horse's name is ever mentioned in conversation was the beginning.
