Cid's Theme, followed by Valley of the Fallen Star. Although there are so many amazing tracks on this OST that it's really hard to pick favorites. The main battle and boss themes are also my favorite in the series and some of the atmospheric soundtracks are just superb (I love Anxious Heart so much).
Aerith's Theme, Shinra's theme, The Turks' Theme, JENOVA's theme, and One Winged Angel. The battle music for regular battles and boss fights are pretty nice. And I like most of the music in Midgar.
J-E-N-O-V-A, and it's not close. There are plenty of other great songs on the soundtrack as well (Anxious Heart, Valley of the Fallen Star/Cosmo Canyon, etc.) but that one stands out.

It's a script I have running on my site which selects a random image from the folder it's in.
Some of my favorites: The Main Theme, Interrupted By Fireworks, J-E-N-O-V-A( have it as a ringtone on my phone), and also Buried in the Snow(Icicle Inn theme). Fun fact: FFVII and FFIX are the only two Final Fantasies that I own the whole soundtracks!
