I wish Materia had been better implemented, seeing as it has a lot of potential to combine character roles with open advancement. In addition, there are stretches of the game that can drag like crazy. Plus the writing and translation are kinda awful.

The Trance system ugggh it was awful
I didn't care for the Sphere Grid.
The lack of dual-wield. Being forced to hold weapons like Ninja Swords w/ two hands, when the characters clearly use one hand to use them. The lack of water, air & earth spells.

aalso Ozma's huge random factor and that you cant protect against mini
FFVI's battle system, while not the worst of the series, could have been a lot more interesting.
FFX - those stupid puzzles where you have to move the little spheres around, so annoying
FFTA - Clan member limit should be like twice as high
How Garnet is pretty much an entirely useless character. Unusable for an entire disc, and at that point you have Eiko who's better a better healer with much more useful summons anyways.
Everything about Amarant. He feels completely tacked on.
