Correct. Essentially, you could box it for a minute, then pull it back out as soon as the clock ticks over, and it will still be able to infect others.

However, I feel it's worth mentioning that it doesn't actually end at midnight. Every Pokémon with Pokérus has its own "infected" timer, which counts down the number of days it can have it. It's randomized when they get it, and can be up to four days. That's four midnights it can survive outside the computer before it can't infect others anymore.

But, there's no way to check that ahead of time, so it is better to be careful and act as though it will always end every night.

And yep, you can keep spreading the virus as long as you don't have the pokemon in your party when the game/3DS clock reaches midnight. Just box it before then, and you can pull it out again later and keep spreading.
