I just bought and installed a new game

It was one of those download only games (front office football). Anyways it installed successfully and then a box came up asking me if I want to reconfigure it or exit. Not knowing what reconfiguring a game means I hit that button. It looked like it was installing it a second time so I cancelled that request.

The game works fine but am curious what it means when the installer says it is reconfiguring a game?

It could mean anything, really. I wouldn't worry about it, sounds like you're good to go!
