Dark Messenger for Super Saiyan 4 Kuja.
I love both The Extreme and Grand Cross, but I have to give it to The Extreme on balance just for having a better intro. If they'd been sensible in IX though and ended the game after the proper final boss i.e. Kuja, then I would have had an even tougher decision because Dark Messenger is fantastic.
I think ill say a top 5.

This is a tie between The Extreme and The Final Battle from Final Fantasy IX.
Struggle for Freedom is easily one of my favorite final boss themes in the series. I just really enjoy the escalation it has.
I enjoy The Extreme until it finally jumps into the faster tempo and "main theme" then it just sounds like some unused boss theme that was written for FFVII with some elements of the Battle with the Four Fiends mixed in. The opening minute and a half of that theme is gold and I would have liked if the whole theme had continued down that road.
The Final Boss Battle Theme from FFTactics Advance is actually pretty fine as well despite the limitations of the GBA sound card.. Much better than the one from FFTactics.
