Shadow is just by far the most interesting character in the game for me. Terra's plight and development however were also quite interesting. The Figaro brothers were just great in both story and gameplay, and Setzer's backstory was one of the most memorable moments in the entire game.
Really, besides Shadow being at the top, they're mostly interchangeable and the details just depend on my current mood.
