I haven't played both, but FES is magnificent. I just can't even imagine. Also, I did read reviews for Ar Tonelico back in the day and the gameplay didn't really sound that great to me.
Gameplay in the Persona series has improved quite a bit since Persona 3, which had plenty of room for improvement, but its gameplay is still enough to beat Ar Tonelico's, which is one of its weak points.
