Out of all the ones I've played I still never beat Final Fantasy The Crystal Bearers so that.
The original FF on NES was pretty challenging. As was the original FFL on Gameboy. I feel like they got easier from there. Then again, I was much younger when I played those so maybe I was just a novice at it.

I'm going to say Knight's Tale for the Famicom/NES which was a shmup type game that are usually pretty brutal. For an RPG, I'm going to say either Romancing SaGa 1 for the Famicom or Unlimited SaGa. Both games really just have high learning curves that will likely deter more average gamers just trying to have a good time. Once you understand the mechanics, the games are not terribly difficult.

I believe it to be Vagrant Story, that game's combat system was a pain in the ass to master.
