Kuja's Ultima attack doesn't actually kill Kuja as well. (SPOILER)At the end of disc 3, Kuja uses Ultima multiple times to destroy Terra, and doesn't affect himself at all.
But yeah, Sephiroth would kick Kuja's ass in a real fight.
