As to the somewhat ambiguous final two lines, it refers to the fact that Cloud and company, in fighting Rapps, are aiding Yuffie, who in effect limited them by taking their materia (including Fire, of course).

It's not Aeris. If you look at the punctuation you'll see there are four sets of couplets, each with a seperate meaning.

They then went into hibernation. But Sephiroth intervened and managed to wake and control them. therefore they are originally the protector of hope but they have no light/goodness in them as they are being controlled by evil at the current time)
