Okay, here's my answer: Ultima WEAPON and Ulitma Weapon
By name we might be brothers, (Self-explanitory)
though in form it not be so. (one is a monster, one is a sword)

and in his service go. (These two lines I can't quite explain, but Cloud controls the sword.)
Go before the blade (one is used to fight Sephiroth, and one is fought by Cloud.)
Yet only one before the fire (you have to forge a blade, no?)

Of limitations ire. (One gives up the weapon to Cloud, and the other to defeat Sephiroth, I think)

No one has it yet. I like the way everyone is thinking, but no one has picked up on the meaning of the second half of the riddle. Without the clarification that interpretation of the second half provides, the first four lines are too vague to, I believe, form a definitive answer.

It's either holy or the life stream. Holy comes through the crater to save the world from the Meteor & The life stream is repairing the gash in the crater made by Jenova crashing into it.

I think that the characters/things we are looking for in this riddle have actually fought against cloud and the gang. Holy hasn't neither has Lifestream.

I've been trying to think of enemy names that were similar, thats a good guess even if its wrong... I was trying to work out a boss you fought before getting fire materia.

Masamune can I ask for this clue pls? Are these Ingame things we fight. or are they just random enemies we meet around the world?

There is only one boss you can fight before getting the Fire materia and that is the Scorpion Guard. because after that you go straight to Sector 7 and the next day you're free to buy Fire Materia. I think someone already said Scorpion guard so I believe that will not be your answer.
I'll figure it out later...
