Well, what if this isn't flowers? I seriously doubt it. The church is no longer in use, and I don't see a more perfect place to grow one's weed. This also explains why she tries to sell "flowers" on the street, and possibly why people talk about the glow in Cloud's eyes. After all, he did buy one of her flowers.
I'm also led to believe that the ancients in general are the street-word for "drug dealer". This would explain the frequent deaths and prosecutions.

At least Tseng was temporarily successful in stopping Aeris' shadowy deals. Nothing could protect him, however, from Sephiroth, a drug lord like no other.

Yes, and that is why Cloud had that weird dream about her and the forest, he was stoned. I think she wasn't praying before she died, I think she may have been hiding her stash.
