Given that Cid's last name is Highwind, his use of the spear (as well as Boost Jump/Hyper Jump Limit Breaks) is likely an allusion to Kain Highwind of FFIV fame. And, as Kishi has already pointed out, he carries on the Dragon Knight tradition, even if he isn't actually a Dragon Knight (or Dragoon, if you prefer).

God- everyone knows why Cid uses a spear. I mean, its only the most obvious fact in the universe :P and that reason is: its one of the weapons that hadnt been issued to another character.
