Yes but I'm talking about major villains here...which is to say, the final boss or the one who's behind all the evil.

now, don't forget about Yunalesca. she's as big and bad as Edea and Jenova.

Edea is a villain for a good half of a game, and that's enough for me. (SPOILER) Whether or not she intended to be is besides the point. She would still be regarded as villainous by the general populace of ff8, and she mentions something to the point that she would like to be forgiven by them and allowed to live a simple life once more.
yunalesca is more limited in villainscope than edea. she doesn't intend to be villainous either, but is in far less amount of game.
A semi-major female villian I always hate fighting is Valvalis from 4. She's right after the Magus Sisters and before the Calbrena dolls, so three straight boss fights are against females (if you count the dolls). They aren't major villians though. Queen Brahne was behind a good amount of the trouble in 9, (SPOILER)until she died, even though you never actually fought her.

Ultimecia is hands down female. Dark Cloud looks pretty female for a cloud, if they can have genders. Kuja I think is a dude, just very afeminite. St. Ajora was female and so was Queen Remedi (FFTA for those who don't know).
The rest werent final bosses so they don't count to me. But yeah theres been a good share of evil ladies, and one really evil tree.
