Prologue (the Bridge-Crossing Theme) and Ending Theme are my favorites. They're especially great in FF Origins with the enhanced music quality. I find it excellent how in both songs it starts out soft and beautiful, and then the full orchestra (well, orchestral synth instruments) comes in, making the songs truly fantastic.

Prelude is the song that plays when you first start the game, not the song that plays when you cross the bridge. The bridge crossing song is the Prologue.

I like the Music in Chaos Shrine/Sunken Shrine, Past Chaos Shrine and the Marilith/Tiamat Boss Theme. The Western Keep/Citadel of Trials music was good too, but I liked the above ones better. The World Map music got in my head for ages.

There are so many good songs. I like the songs in the Sunken Shrine, Temple of Chaos, Crystal Theme, Prologue, and the song when you Chaos. I like the Western Keep/Citadel of Trials far more than any other, though.
