Tommy knew who set up Andy and framed him for the murder. Tommy said that he had a cellmate that talked about how he had framed an accountant for the murder. Tommy was going to testify on what he heard for Andy so that Andy could get out of prison. Since Andy was doing all of the books for the warden where the warden was money laundering, he couldn't have Andy leave, otherwise he couldn't launder his money anymore. So he had Tommy killed and was able to keep his money laundering accountant.

I love this movie. My 5th form English class studied it a while back for a film study.

That's part of the magic for the film, hardly anyone did. It was a sleeper hit on vhs, with recommendations all spread solely by word of mouth, because it's just that damn good. But let's be honest, it's not really a cinema film anyway.
