i'm going to guess the pagoda sidequest based on these, but i'm not sure how it links to each line in the riddle!?

i'm going to guess it's the bio3 attack that godo uses un yuffie in the pagoda. (is it bio3 or bio2 )

Little can stop the abhorrent flood-Bio is a floodlike attack, and is certainly abhorrent
Deterioration in tow-It deteriorates your HP bar
An offence against one linked through blood-Godo uses it on Yuffie, his daughter
The intention a long time to glow-Poison make you glow bright green (although this line was mainly just to make it rhyme.).

arm's like german wines I have no reasoning because i dont know any german wines

confrontation at final lone battle Cloud fights the final battle against sephy, and cloud is alone

but only for the average Sephy is killed with like 1 attack
