I guess it could fit in the riddle.

I do think this is wrong, but my other guesses, which are closer to Light Mage's answer don't fit well enough yet.

"Touched" does literally mean "came into contact with", though "seen/watched/heard" are less literal.

-the answer can be smaller than a fist or larger than a house
"Shinra corporation" is the closest guess so far, but we're looking for something slightly more specific.

How can the answer be in physical contact with clouds in the sky and water at the bottom of the sea--at the same time?
Umm, the sunken Gelinka?
I re-iterate: touching clouds in the sky and the depths of the sea at the same time.
The Gelnika could be involved in the answer, actually, but is not the answer itself, as it could have touched only one of those things at a time.
