"Touched" does literally mean "came into contact with", though "seen/watched/heard" are less literal.

-"seen/watched/heard" are not quite so literal
-the answer can be smaller than a fist or larger than a house
"Shinra corporation" is the closest guess so far, but we're looking for something slightly more specific.

What the last three lines mean is simply this:
How can the answer be in physical contact with clouds in the sky and water at the bottom of the sea--at the same time?
I re-iterate: touching clouds in the sky and the depths of the sea at the same time.
The Gelnika could be involved in the answer, actually, but is not the answer itself, as it could have touched only one of those things at a time.
