Shuyin and Lenne was shot in Bevelle.
Leene died and Shuyin was locked away until later he died too.
They did not became pyrefiles in farplane.
Leene's soul crystallized into the songtress dressphere.
Shuyin's soul was trapped in the Den of Woe and his hatred grew.
He possessed Nooj when they came along.
He soon switched to Baralai during the game and controlled Vegnagun.
The rest is clear.

Vegnagun was created before Sin but was only used during the events of FF X-2

No. It happen during the events of FF X-2.
