I thought Memoria was a great final dungeon as well. I had to level a lot inside the entrance before I could take some of those shrine guys you had to fight again. It was a cool concept too.

Alundra's final dungeon is easily my favourite.
It's not really an RPG, but Megaman Legends final dungeon was great. It's music was great and it had plenty of enemies
As for acuall RPGs,
It's toss-up between Septerra's Core, FFVI, and Digimon World 3.
Septerra Core and FFVI, because every party member is apart of the battle and you have to use every single one (well, in FFVI if you get everyone two peoples get left behind *CoughcoughUmaroCyanCoughCough*. In Digimon World 3, the final dungeon is a freaking warp puzzle and there were three axual boss fights and every encounter was like a boss fight and in the end (SPOILER)The final boss fuses with the space station and the final boss is the final dungeon
Celestial Ruin - Maple Story Victoria continent.
Ludibriums Sanctum - Maple Story Robot World.
Ultimecias Castle - FFVIII.
Ultimecia's Castle is a winner for me. The music is awesome, so are kooky camera angles. The bosses and setting itself all add up to make THE best final dungeon EVAHHHHHHHHHHHH
