Do you have any advice on which Abilities I should learn before heading for this Timber mission on the first disc?
I always master Mug (the reason is pretty obvious), and all of those RF thingies, but do you have any further hints?

I tend to go for junction abilities (-J) first, then the -RF abilities, then the stat boosting abilities (e.g. Str +20%), then Commands. Leave SumMag +x% and GFHP+ x% until the end.

Well, about the summon magic skills, I would have expectd you to already have them (for the giant spider aka X-ATM092), but if you don't, then you don't need them...or not just yet. The junctions are about the most important thing there is, but there are a few other good skills to learn. So, junctions, and refine-things..so that you can get better magic, then summon magic, then gf hp...I think Im forgeting something, but yeah
Well, don't forget to pick up the Bonus abilities early on, or at least before you begin to level a lot.
