FF3 or 4, FF-wise. I think ToP, Chrono Trigger, Xenogears & Xenosaga Episode 1 are still some of my favourites though. The first Baten Kaitos & Shadow Hearts had some nice battle music as well.
Excluding special battle themes, I would have to say the boss battle music from FFIV is my favorite. Gets that blood pumping to this very day!
I love Pirate's Gigue from Kingdom Hearts. It's the battle theme from Neverland. It's so well orchestrated. I can't describe it very well at the moment, but you catch my drift, I suppose.

I love the fastness (word?) of the FFIX battle theme. It's very catchy, but without being overbearing and repetitive.
Don't be afraid (8) is pretty good.
7s wasn't good because there was that irritating breathing in the background.
FFVIII - Man with the Machine gun, so 80s! I love it.
FFVII - One Winged Angel, still gives me goosebumps when I hear it.
Valkyrie Profile - Nomarl encounter music, dont know its name.
Legend of Dragoon - Nomarl encounter music, so dramatic.
Koudelka - Nomarl encounter music, eerie.
