Okay first, it's not a fact that they screwed themselves over, it's an opinion, and apparently a poorly formed one. FFXI made them plenty of money and continues to do so.
Second, they didn't make the series online. They made ONE GAME online. FFIII is rumored to have some sort of online functionality, but it's doubtful that will be integral to gameplay or even all that interesting.
In short, you're making a mountain out of a molehill.
They certainly did not screw themselves over. Seeing as the servers are still running, they must still be making profit from FFXI even 4 years after it was initially launched. It's actually pretty fun too once you get to the higher levels :], the problem is getting there though...

FF XI is the ONLY online FF game. Just because one game is online, doesn't mean the rest of the series after that will be online as well. Is XII online? No it's not. It's XIII online? No it isn't. And no they did not screw themselves because a lot of people play FF XI and Square Enix continues to make profit off that
