Its a tie between CT and FFVII, both have amazing music.
Final Fantasy IX has the best video game music I've ever heard. Generally I like the music used in SE games, but if I had to pick a non-SE game, I'd say Lord of the Rings: Battle for Middle-Earth had some great music. Some of its themes are from the movies, but there's also a lot of new music, and it still feels like LotR music.

Overall, I'd definetly have to say Chrono Trigger, as the music always seem to fit the mood of whatever is going on perfectly.
Behind that, it's a tie between the Metroid and Castlevania games. I've been listening to a lot of ones from Symphony of the Night lately (which I've never gotten the chance to play), and it's very nice indeed.

GTA SA has some pretty good suburb music
The Castlevania Symphony of the Night and the Castlevania Lament of Innocence are my favorites ones, I just love the classical style of the first and the little techno style of the second... but the ones I love more are the Metal songs of both!
Ace combat 5 had some realy cool music.

I've just listened to the Romancing SaGa OST recently, and that's also got some surprisingly good melodies and battle tracks in there, especially considering it's a SaGa game, which I tend to find rather dull as far as RPGs go
