The only thing I'd change is how they told the story.

For one thing, make Gippal, Nooj and Baralai playable characters and of course still fight against them when the time came. Fighting against allies are fun. And.. erm, more FMV's and cutscenes, there weren't nearly enough!
I think Rikku+Gippal make a way better couple. They're so cute!! But she's even better with me!!! There's this one part in the game where I have it saved and Rikku and Gippal look really cute togetherOriginally Posted by Renmiri

I would:
-Not turn the characters into sassy gun weilding prostitutes, and thus ruin the great depth and story of FFX.
-Keep Yuna the same, not give her a whole new personality (and remove most of her clothes) to keep the fans interested.
-Squall was a mistake. No one is that introverted, and isn't this what Square are trying to do nowdays? Mimick REAL believable people? Why make that mistake again with Paine? I would give her a more interesting personality disorder, like...diapers. She has an unhealthy obession with diapers. I'd much prefer that.
-I'd give it a REAL soundtrack. I love the classical music on the FF soundtracks. Though much loved, games like DMC and their continuous pounding of Industrial Metal can get pretty tedious after a while. The FF music sets a great scene, and really contributes to the games. The FFX-2 soundtrack sounds as if it was made by the latest DJ, using samples from the latest dance club anthems. Instead of having different songs for different areas, they seem to just remix the last one. Over, and over.
-I would give it a bit more story. Heck, I'd give it a LOT more story! Personally I wouldn't like to treck around the world of Spira doing meaningless tasks aimlessly trying to find Spheres, hoping that at least ONE of them contains a video of an already dead man. OH WAIT, HE ISN'T!

But I would also add that they shouldn't of had(SPOILER)Tidus come back. and Yuna should be wearing something less revealing. And NO RANDOM DANCING.
I agree with everything feona17 and Alive-Man have brought up. Like someone else said, all the problems were with the story. Gameplay was great. Although I did kind of miss how it was in FFX, being able to switch characters in and out of battle. That would have been nice to see again - even though you only had 3 characters the entire time in FFX-2. But that's where Gippal, Nooj, and Baralai come in.
I think that you should be able to play as YRP and Nooj, Gippal, Baralai and the leblanc syndicate that would be cool because first they are your enemy then they join you and they should make the white mage dressphere the Harlot dressphere and instead of pray she would have kiss
