I think I saw one in a Desert area near Figaro castle

Do you mean Doom Gaze? They are scattered throughout the world, you'll just have to drive your Falcon all over the world (Just move it like you want it too).

After looking at my Strategy guide, it seems Doom Dragons can only be found at the Colisseum

According to GameFAQs, it can be found at Kefka's Tower (even in groups of 2[!]). I will look into this.
