Metal Gear Solid 3: Snake Eater, I cannot stress how good this game is. A wonderful cast, excellent VA, some of the best boss fights in the series, an intriguing and well written plot about the meaning behind patriotism, and you get to fight guards with a fork
Shadow of the Colossus and Ico are both brilliant. Shadow of the Colossus has the best boss fights outside of an MGS game hands down. You will be amazed what kind of strategies you have to incorporate in order to beat them.
Guilty Gear X2 if you want an excellent 2d fighting game with a brilliant soundtrack.

'An action game with swords' seems to describe Devil May Cry 3 pretty well. I would also suggest 'Zone of the Enders: The 2nd Runner' just to counter your 'anti-gundam/zoids' theme. It has swords, *and* is made by the same guy who birthed Metal Gear Solid. It's a great, great game.
