Dunno if this counts, but BoF: Dragon Quarter. It's not exactly panned by critics, but the fanbase seems to denounce it as the harbinger of the apocalypse or something.
Dragon Quest VI is another interesting example since it seems to be considered an OK game in its own right, but most DQ fans have either not played it or consider it one of the worst entries in the series. But I love it.
Can't think of any actual trainwrecks I've played and enjoyed though
I actually enjoyed Sonic ‘06 when I played it. It’s a mess of a game in a lot of ways, but I enjoyed the music and thought there was the potential for a good Sonic Adventure type game underneath the crap. I’m sure there are others, but that’s the one that sticks out.

I'd probably go along with Final Fantasy II and BoFV. Another is Zelda II, which I ended up really enjoying when I played it during that Zelda marathon I did a few years back. Evil Zone is also an atrocious fighting game that I love.

If Zelda II and FFII are considered hated by most, then I guess those are games I enjoy as well

I don't think you can count FFII. It might be one of the least favored of the FF's, but it's not exactly hated.
I've tried to make myself enjoy LoZ2, but it's such a load of trash I can't do it. To quote my daughter, "That's the dumbest game I've ever seen. How did you live through that time?"
I tend to like pretty much every game I play on some level. Would have to be a pretty rare exception!

Moments later Spartan is arrested for "violating" Huxley.
By the way, that's called satire. Get over it.
FFXIII, Mobile Light Force 2, Metropolismania, to name just a couple
SE's The Bouncer. Had clunky camera angles and repetitive gameplay but I enjoyed it. Also had some good music and character models, such as Mugetsu.

It took me awhile to think of one because I'm generally more inclined to hate games many people like than the other way around. This is a bit of a stretch because I wouldn't exactly say I "like" this game, but my difference of opinion from the common consensus is too good to not bring up here.
ET is a tolerable game and not actually particularly worse than the typical games of the era. I played the game multiple times when I had an Atari. I was unaware of the popular opinion of the game at the time, but never thought to single it out as the worst of my Atari games. It certainly wasn't my favorite, but I don't think it was my least favorite either and again I played it several times so it certainly was not unplayable.
