You arent much of a pirate if you cant rid of a captain . ...you starve to death quickly on your small life raft on the great sea. If the waves didnt kill you in an hour youd be dead of starvation in a week or so...

Mutiny. That's always fun. Though it'd probably be less overthrowing to allow the next in power to come of being and more just plain assassination since I'd probably be a ninja anyway.
